We have just booked Emerald cruises 16 day tour, which includes 2 night in Ho Long Bay
We chose Emerald because we have sailed with them before in Europe. Average cost <$900 a day for both of us. All inclusive including fees & gratitude.
There are MANY MANY different options but most are only 7 days on the river, so choosing the add on locations are what you need to look at.
There is lots of You-tube videos to look at and there are Vietnamese websites that do the traditional boats. It really comes down to your preference on comfort, costs & places to visit.
A big tip make sure you get a multi entry visa for Vietnam as you will enter more than once. Cambodian visa can only be done max 14 days before entry. You can do either at the airport or on the web. You may find if you do HCM to Cambodia the ship stewart may arrange this while on the cruise

You can have a look at La Marguerite, Mekong Eyes Explorer – the most affordable cruise (4-8 days). Or if you would like a cheaper option – consider a Mekong tour then take speed boat from Chau Doc to Phnom Penh
Probably the “most affordable” if you mean cheapest is the day boat from Chau Doc to Phnom Penh. You can travel through the Delta area overland taking shorter day tours.
